Many pests live in unhealthy places where they pick up pathogenic bacteria on their bodies and legs. Some pests also have pathogenic bacteria living inside their bodies, which can spread to food through their droppings or saliva as they feed. Pests can also spread food borne diseases such as dysentery, weil's disease, E.coli, Salmonella to name a few.
Physical contamination can also be caused by pests in the following ways:

Nest material.
Mites.
Parasites.
Moults (the outer shell).
Dead bodies.
Pests need to be controlled to prevent the spread of disease - rodents, flies, cockroaches and birds are all capable of spreading disease.
